What are you doing?
What do you think you are doing?

do you think が入ると、後ろの語順が変わる。are you→you are

しかし

What is the population of the city?
What do you think is the population of the city?

この場合は、do you think が入っても入らなくても語順が変わらない。
What が疑問文の中の主語にあたるからだろう。
でも、Ｗｈａｔを補語と考えて

What do you think the population of the city is?

とは言えないのだろうか。
私は言ってしまいそうな気がする。

「どう思う？」だったら、こう言ってしまいそうかなー。

What do you think the population of the city is?

は、「何人だと思う？」って気がします。

What do you think is the population of the city?

だと、

「その町の人口という概念は何か？

（＝その町の人口とは何を意味するか？）」）

ってニュアンスに聞こえそうな気がします。

文法って、よくわからないんですよねー、私。

ほんとのところ、どうなんでしょうか。

だと思ってました...

「whatが主語」っていうのがよくわかりません。補語ならわかりますが...
