＞The explanationを主語、isを動詞、that〜principlesを主格補語と考えました。what〜principlesはdeduceとdepend uponの共通の目的語と考えthat clauseの中に入れて訳しました。

解釈はほぼその通りだと思います。ただ動詞が１つ不足しているような気がします。
連結語が4つ(which, that, or, what)あるので動詞は5つ必要ですが、4つ(is, are deduced, depend, are called)しかありません。

たぶん、An apparent anomaly, the explanation of which is,の部分がポイントだと思います。
An apparent anomalyはanという不定冠詞があります。ということは、初めて取り上げる話題と解釈します。そうすると、おそらくThere isが省略されているのではないかと推測できます。

thatの前にカンマはなくてもいいですが、これは日本語の句読点と同じように筆者しだいでしょう。

とりあえず和訳するとこんな感じになります。

apparentには「明白な」の意味がありますが、補語の場合だと思います。ここでは限定用法なので「一見～と思われる」と訳しました。第1原理があるなら、その原理から学説は推論され、根拠もその原理に依存するはずですが、そうでないということなら、anomaly(例外）なんでしょうね。これはあくまで推測ですが。

what が複数になっているのは、that 節の２つの否定文を指すからです。ただし、コンピューターは、あくまでも are はおかしいと頑張っています。
nor depend の主語は、the detailed doctrines of a science
２人の違いは、what are called を前置詞の、目的語と考えるか、is what are ... と考えるかです。
私の考えているのは、which is ..の is は、anomaly　が「先行詞」ということ。
述語に値するのが、一つ不足しているので、挿入句があるため　と考えるのが至当ということ。

追記；　「挿入文」と考えると　is に対する補語は、what are で解決すると思いますが、挿入文に前置詞がくっついているので、その相手（目的語）探しが大変ですね。

③whichを使わなければ、and the explanation of it isとなります。そうするとthat以下は補語と考えるのが妥当と思われます。
④that以下ですが、主語はhe detailed doctrines of a science です。複数形なのでVはareです。
⑤what以下の名詞のかたまりはfromとuponの共通の目的語になっています。
⑥what are called its first principlesを能動態に直すとWhat they call its first principlesとなります。Whatは目的語でits first principlesは補語、目的語と補語はイコール関係が成立します。従って、whatのあとはisでなくてareになっています。

この文の前後関係がわからないのであくまで推測ですが、、参考になればと思って回答しました。

are の主語は the detailed doctrines of a science　ということはわかります。
depend　の主語は複数形のはずですが、 the detailed doctrines of a science　としか考えられないですね。

エリオットさん、質問者の話と　同じです。that の前のコンマは、補語に当たる文が、長いからでしょう。　S is, that ( ) what ...でいいと思います。（　　）は、単なる挿入節でしょうね。

ありがとうございます。とても助かりました。
まずエリオットさんの「There isの省略」という指摘に感激しました。「apparentの別の意味」や「不定冠詞への着目」は知識としてはあったのですが、全く使えてませんでした。今後はしっかり吟味してから質問します。
また、Blauer Himmelさんの「what areのareへの注目」というのも頭になかったので、自分の不注意具合に冷や汗をかいた次第です。be動詞や代名詞への注意力を持とうと思います。
