1)At と　with
The man is looking at the computer with his girlfriend in the room

at は「～のところに」ということです。The man is looking at the computer だと「男性が視線を向けています、それはどこかといえばコンピュータのところです」といった感じです。I'm waiting at the elevator. だと「エレベータのところで待っています」ということですね。空間（in）や接触（on）ではなく、単なる「場」として表現したいときに使うのがat です。The man is looking at the computer with his girlfriend. のwith は「～とともに」ということで、ここでは「恋人と一緒に」ということです。ここではさらにin the room （部屋の中で）が加わり、「男性が見ている、コンピュータのところを、恋人と一緒に、部屋の中で」という内容が表現されています。

2)Atとthrough
The woman is looking at Tokyo Tower through the window.

at のコアは「ところに」ということで「場所」そのものです。女性が東京タワーのところに視線を向けている様子をThe woman is looking at Tokyo Tower で表現しています。through は「空間内を通り抜ける」がコアですが、筒状の空間だけでなく、窓のような仕切りのある空間を抜けるときもthrough を使います。応用として、長編小説を読んでいてI'm through. といえばI'm through the novel. ということで「読み終えた」、I'm halfway through the novel.だと「半分まで読み終わった」ということです。

At と　BY
The woman is looking at a painting by a famous artist.

at のコアは「ところ」ということで、The woman is looking at a painting は、「絵画のところに視線を向ける（絵画を見る）」ということです。We first met at the lake. だと「ぼくらはあの湖のところで初めて出会った」ということで、at は「点」とは限りません。by のコアは「近接して」ということですが、「近接関係」から「～に拠って」という意味合いが派生します。a painting by a famous artist だと「有名な画家による絵画」ということです。
